Version Updater hasn't worked properly since 4.0

We know about the shopify block limit, however, it seems the updater has trouble copying theme settings over from 3.0.6 onwards. Been told to redo the store manually by tech team, but it looks like all the manual work redone is not copied over into the latest version, resulting in having to redo store manually each time there's an update version...... Please can someone look into this ?
